Thank you for your worthy system. I accept a question.
If nosotros create a new map of the co-occurrence of terms using the text data in the bibliographic database files, how can nosotros obtain the correspondance between the document IDs listed in the file of Document-Term Relations.txt and the bibliographic information of the articles (e.g. PMID, etc.) ?
Similarly, if I create a new map for the commendation of documents using the bibliographic data in the bibliographic database files, could I obtain like the correspondence table of document IDs and PMID?Reply

The document with ID 1 corresponds with the commencement document in your bibliographic database file, the document with ID 2 corresponds with the second document in your bibliographic database file, then on.

Are the files read in ascending club by file proper name?

Hi, I am receiving the post-obit error:
Error while reading Lens file: Cannot find author/s, Keywords, MeSH Terms or References field.
I am downloading data from Lens.org in CSV format. Any help? Thank you in advance.Reply

How-do-you-do,
I am uploading a text file with excerpts from each document in each line. So i don't move on to the next line unless it's an excerpt from another certificate. I empathize that by doing then, the program will read each line every bit a new source/certificate.
I now just want to analyze the difference between full and binary counting.
For binary, the transmission states, "the Occurrences attribute indicates the number of documents in which a term occurs at least once". Does this hateful that if nosotros opt to choose terms that occur at least twice, the plan would then detect terms that occur in at least ii documents (or lines)? Or does the programme discover terms that occur at least twice in a certificate?
For full, the transmission states "the total number of occurrences of a term in all documents". Does this mean that if nosotros opt to choose terms that occur at least twice, the program would then find terms that occur at least twice in the unabridged text file (regardless of whether or not a document/line contains the give-and-take)? Or does the program find terms that occur at least twice in a document?
Thanks.Answer
-
In the case of binary counting, VOSviewer will select all terms that occur in at least two documents (regardless of the number of times they occur in these documents). In the example of full counting, VOSviewer will select all terms that occur at least twice in the corpus, either in 2 different documents or two times in the same certificate.
Reply
-
Thank you very much for your quick response! To farther clarify, for binary counting: if we opt for one occurrence, then does the line between two terms demonstrate that they both occur in at least the same sentence in a document? And if nosotros opt for 2 occurrences, and so does the line between two terms demonstrate that they both occur in at least the same judgement in a certificate or does it mean at to the lowest degree two same documents? Furthermore, the thicker the line the more than frequent that both terms appear together? Thank you.
Reply
-
Co-occurrences of terms are identified at the document level, not at the sentence level. A link betwixt two terms therefore indicates that the terms occur together in at to the lowest degree one document, merely not necessarily in the same sentence. Indeed, the thicker the line, the larger the number of co-occurrences of two terms.
Respond
-
I see. And so, for binary counting, if I opt for a minimum of 2 occurrences, would I exist correct then in saying the post-obit statements: "VOSviewer volition select all terms that occur in at least two documents (regardless of the number of times they occur in these documents)". The more prominent a term is on the map, the more documents this term occurs in. In terms of co-occurrences, if a term is linked to some other term on the map, it means that, individually, both terms occur in at least 2 documents (not necessarily the same documents), but they co-occur in at least i document and, the more than prominent the link, the more documents they both occur in.

In addition to my last question I besides have the following questions. (1) i uploaded a corpus file into VOSviewer with text from merely 1 document. i made certain that all the text are in just 1 line (i use Notepad++ which shows you each line that is in utilize). In this case, for binary counting, evidently the only occurrence is one. Each identified term also had a relevance score of 1.00. Subsequently generating the map, I noticed that non all terms link to all the other terms. Shouldn't they all link to each other given that they are all from the same document and VOSviewer identifies co-occurrences at the document level? (2) For the thesaurus file: a term in the label cavalcade must be a noun phrase (i.east., without a preposition) but it tin can exist replaced by a term with a preposition? So, for example, I cannot supervene upon "quality of life" with "QoL", only I can replace "QoL" with "quality of life"? This means that for terms such every bit "quality of life" and "research and development" i would have to replace them in the corpus file with noun phrases or abbreviations (such as QoL and RD) so that they show up in the map? (iii) Is at that place a faster manner to obtain a list of terms that VOSviewer identifies with a minimum of 1 occurrence without saving the map.txt file? I noticed that in that location are long substantive phrases that I don't need, but they have brusk noun phrases that I do demand. For example, VOSviewer identifies "artifical neural network", but i only want "network". I take it so that I would have to use the thesaurus file to supercede "artifical neural network" with "network"? If so, is in that location a manner to populate the list of terms so that I tin can merely copy them into my thesaurus file and add the "replace past" terms for the labels that I practise need, without having to generate the map in the offset place? Thank you for your fourth dimension in responding to our queries!

I am afraid information technology is not possible in VOSviewer to combine information from different information sources.

Depending on how many references y'all have, maybe you could try combining both into ane text file; just make sure that you format them the aforementioned. In the Virtually dialog box in VOSviewer, y'all can run across the amount of memory to which VOSviewer has access. If VOSviewer already has access to most retentivity in your figurer, it won't be possible to increase the amount of memory that VOSviewer tin can employ. Otherwise you lot could indeed follow the steps discussed in the manual to increment the amount of memory that can be used by VOSviewer. However, I am afraid I cannot offer further aid with this. My advice is to enquire for aid from a local ICT expert who knows how to work with the command line.

Hello,
I promise this message finds you well. Thank you for the software evolution. Information technology is very helpful!
I would like to check three data:
(I) Is there a default clustering algorithm? I enquire this because I am generating a VOSViewer network view from the Bibliometrix R package and no matter which algorithm I use in the R networkPlot function, the same network (with the same clusters) is generated in VOSViewer (when the clusterization should be different depending on the algorithm entered);
(II) Is there a maximum amount of nodes entered in a network view in VOSViewer? I enquire this because when I try to open a large network (more than 50000 nodes) in VOSViewer from the Bibliometrix R package using the "net2VOSviewer" function (https://github.com/massimoaria/bibliometrix/blob/primary/R/net2VOSviewer.R), I go the fault: "Fault reading Pajek network file: Incorrect use of quotes". And the mistake does not appear when the amount of nodes is smaller;
(III) Is the maximum view of the links (connection between nodes) really 10000? Because I have a network with more than 300000 links, and it would be very useful to come across all their connections in VOSViewer.
Thank you very much.
All-time regards,Reply
-
VOSviewer is non intended for visualizing very large networks. Other tools, such as Gephi, are more than suitable for this. We recommend to have at most 10000 items in your network. Your network may consists of more than 10000 links between items, only the maximum number of links that can be visualized past VOSviewer is 10000. I am agape I don't understand your first question. The VOSviewer manual provides some data well-nigh the clustering technique used by VOSviewer, including a link to the relevant enquiry papers.

Give thanks you very much for your quick respond, Ludo!
In my starting time question I was referring to clustering algorithms such as "optimal","edge betweenness", "louvain", "infomap", "walktrap", "spinglass", "leading eigen", etc - which indicates the type of cluster (agregation betwixt the publications).
I haven't constitute this specification explicitly at VOSviewer manual, which is why I asked here. What I did observe was the indication of using an "optimization algorithm" and the linked research papers - which point the Newman algorithm. So I'chiliad still not certain if VOSviewer uses the optimal algorithm, Newman'due south algorithm, or any other. I'm sad if information technology'south still unclear. Again, thank you!Reply

The clustering technique used by VOSviewer is documented in the following paper: https://doi.org/10.1016/j.joi.2010.07.002 (preprint: https://arxiv.org/abs/1006.1032). To optimize the quality function of this clustering technique, VOSviewer uses the Leiden algorithm, documented in the post-obit paper: https://doi.org/10.1038/s41598-019-41695-z.

1-Create a map based on bibliographic information
2-read data from bibliographic database files
3-upload Scopus CSV file in the correct section
4-chose co-occurrence / unit of analysis: all keywords / counting model: total counting
five-occurrence of keyword adjusted to 3

My question is related to the clusters obtained after following the to a higher place steps. Based on what are these words distributed to the relevant clusters?

A common challenge that I face is non with the use of VOS-Viewer, only rather with the grooming of data for input to your software. The data archive SCOPUS has the advantage of representing citation cardinal words that are man reviewed. And, SCOPUS output is VOS compatible. But, the coverage of SCOPUS tin be incomplete. I would similar to work with Google Scholar which has massive coverage. Unfortunately, accessing and using Google Scholar output is problematic apart from its immediate brandish of individual citations. At that place is no feasible means of utilizing Google Scholar search brandish output as VOS Viewer input. Right? Do you accept web searching and data compilation tools advice to impart?
Respond

Indeed the utilize of Google Scholar information in VOSviewer is almost impossible. It is very difficult to excerpt significant amounts of data from Google Scholar. VOSviewer used to provide back up for working with Microsoft Bookish data, which could serve as an alternative to Google Scholar. However, Microsoft Academic was discontinued at the end of last year. The well-nigh recent version of VOSviewer offers support for OpenAlex, a successor of Microsoft Bookish. VOSviewer enables users to query OpenAlex through its API. However, this functionality is yet in an early stage of development, and so the possibilities are limited. Dimensions might be some other alternative to Scopus. VOSviewer offers quite all-encompassing support for working with Dimensions information, similar to what we offering for Scopus.

If y'all want to do a co-occurrence analysis of terms extracted from titles and abstracts of publications, make sure to choose the option 'Create a map based on text data' instead of 'Create a map based on bibliographic data'. If you lot desire to do a co-occurrence analysis of the keywords of publications, the availability of this selection depends on the data source y'all are using. Dimensions has a special export characteristic for VOSviewer. Make certain to use this characteristic. Don't use the RIS format. Bibliometric assay tin use visualization methods that are analogous to principal components assay of key give-and-take association. In this approach, the user seeks to estimate factors that define principal domains of association so position manufactures in quadrants divers by the ii primary orthogonal components. The relative concentration of articles that are positioned permits visualization of clan. This is helpful in distinguishing associations that are cantankerous-cutting versus manufactures that business concern themes that are focused inside an estimated domain. And, shapes of visualized clusters vary, depending upon the human relationship of clusters to principal components. Time of publication tin can be visualized, permitting the user to study trends in ideational associations. Can VOSViewer be used for trend analysis or interpretive analysis that the PCA approach facilitates?

Yep, VOSviewer tin exist used for this. Like PCA, VOSviewer visualizations aim to identify the key patterns in a high-dimensional data set by presenting the data in a low-dimensional space. The differences between PCA and VOSviewer are similar to those between PCA and multi-dimensional scaling. While these approaches all present loftier-dimensional information in a low-dimensional space, the interpretation of the low-dimensional space is somewhat different in the unlike approaches.
For trend analyses, VOSviewer offers overlay visualizations, enabling time trends to exist visualized using colors.Reply

Thanks very much for this wonderful tool!
I performed a land analysis for a peer-reviewed publication and the reviewer asked me to capitalize the countries' names. Tin this be done? If not, is information technology somewhere written in the manual or the website to prove it to him?
Thank you lot!

You lot tin can salvage your map in a VOSviewer map file, open up this file in a spreadsheet program such as MS Excel, and then capitalize the country names. The state names can be found in a column with the header 'label'.

Hi, I have 2 questions!
Is there a publication besides the manual that provides a concise summary of what relevance scores are based on for creating a keyword co-occurrence map?
I'm trying to make up one's mind whether creating a bibliographic or text map ameliorate suits the keyword co-occurrences, and am wondering how those determine keywords differently? Using the same datafile, the methods vary past about 200 keywords and vary widely in the number of terms that see the minimum threshold. Wondering how the methods differ.
Thank you,
JosieReply

Maps of keywords don't use relevance scores. Maps of terms extracted from titles and abstracts practise employ such scores. Unfortunately, we don't have a full documentation of the algorithm used for calculating the relevance scores. The all-time documentation we take can be found in the following short paper: https://arxiv.org/abs/1109.2058.

Hi, I accept a question on harmonization of journals titles in CVC file from Scopus. If I normalize the titles, my file can't be read by VOSviewer. Would you please assistance to solve this problem? Thank you!
Answer

My communication is not to brand whatsoever changes in CSV files exported from Scopus. This usually causes problems. Instead, y'all can create a so-called thesaurus file to harmonize journal titles. Meet the VOSviewer manual for more information about thesaurus files.

Thanks! It worked. I created a thesaurus file.
Merely now there is another problem - when I create co-authorship - countries several affiliation is wrong in Scopus so CSV file has incorrect information. I compared affiliation information with the newspaper and check affiliation.
Instance - Scopus gives 17 documents for Autralia, but the correct number is 18; 108 for USA, but the correct number is 107. A cited document for Australia give USA by error. So my question is what should I do in this state of affairs? I estimate a thesaurus file won't help in this case. If I go out it as it is and so I will present incorrect information which is not good for a research newspaper.
Could you lot please help with this?
Thank yous!Reply

That's an interesting question. Your VOSviewer map will requite an accurate representation of the information provided past the Scopus database, but indeed information technology may not give an accurate representation of the information contained in the bodily underlying research articles. I recall it is of import to make the stardom between these two types of accuracy.
If your VOSviewer map doesn't give a fully accurate representation of the information contained in the enquiry articles, I believe this is a limitation that you lot need to acknowledge in whatever newspaper or report in which you present the VOSviewer map. All the same, minor inaccuracies won't fundamentally affect your conclusions, and having such inaccuracies is most inevitable in whatever data analysis of pregnant size, so in my view this doesn't invalidate your work.Reply

Dearest respected Prof Ludo,
I'chiliad trying to analyse citations and years based on the data gathered from WOS (txt file), by VOSviewer.
I selected" to create a map based on bibliographic information" in the adjacent phase, I selected "read data from bibliographic database files".
However, I can't choose citation etc. I can only choose co-authorship (I mean it's not optional). That's why I can't continue my analysis.
Can you assist me please to resolve my problem about mapping citations and other options.
Kind regards,
PhD MelikeReply

When exporting data from Web of Science, information technology is of import to choose the option 'Full Record and Cited References'. If cited references are not included in the data exported from Web of Science, VOSviewer won't be able to create a commendation-based map.

Hi, again.
I've generated co-authorship maps for authors, organizations, and countries. I've cleaned the amalgamation column so that the format is "system name, country; organisation name, land". Withal, while my authors and countries maps are showing both nodes and lines, my organizations map is but showing nodes. Have I missed something?
Cheers.Answer

How-do-you-do,
I eventually realized that the lines weren't showing considering there weren't enough links between the nodes. Still, if I opted to but view the nodes with the links, the lines do announced.Reply

Hullo! First of all I would like to congratulate you for the tool and besides thank you so much for letting us use it!. The programme works very well with the database I constructed to my principal study. I would like to know if is information technology possible to have off some labels, in order to highlight the most of import ones.
Thank you in accelerate!Reply
-
Yes, this tin exist done by saving your map in a VOSviewer map file, opening the map file in a spreadsheet program such as MS Excel, and deleting the labels (in the 'label' column) that you want to get rid of. When y'all and so open up your map in VOSviewer, the labels that accept been deleted will no longer be visible, and this provides more than space for showing the labels of other items in your map.
